MemberAs awesome as this comic is, the artist is treading on thin ice here. Spike loves Twilight like his own flesh and blood, so he'd need a damn good reason not to stick with her.
I wouldn't say Dragon Quest shat on Spike seeing Celestia as his mother. It had to do with self discovery, not attempting to find his birth parents. In fact, I'd even say the episode made sense. To put it in perspective, interracial adoption (while being a wonderful thing,) often leads to identity insecurity in the adopted child, given that they were raised with the ideals and trappings of one culture while racially and by birth being associated with another.

I honestly felt that letter and situation should have lead to him standing up for her instead of cowering like he always did.

MemberTo be fair, we don't actually know Spike's reaction. The scene was spent showing Twilight's reaction instead (an option that I think was a blunder, probably made in an attempt to squeeze in more screen time for the ponies).
However, it wouldn't have mattered too much if he stood up or not; the way the episode was going, he would have been belittled and peer-pressured into submission. , he was having some serious identity issues, and the teenagers were attacking that issue directly, making him very malleable. Spike wouldn't have even been able to put his foot down until he found something he could actually identify with (i.e, the lone phoenix egg).
